
If a specific Garlean were to wrong Ishgard enough to justify the resources to hunt him down, then absolutely. While dedicated mostly to hunting heretics, the witch hunters as I imagine them could and would often be used by the church as political and military assassins, since the skillset is basically the same, and why have two organizations when one can just do both?
On the other hand, if a witch hunter were to happen across a Garlean soldier or ex-soldier who had no real connection to anything Ishgard-related, it wouldn't really be worth the risk to try anything. So it really just depends if the Garlean had made any powerful enemies in Ishgard.
