I used to use the daggers that Gladiator/Paladin could equip and not have a shield in the other hand. Manari doesn't ever call herself words like "ninja" or "shinobi" because she isn't really one of those. She fights from the shadows using stealth and accuracy, but she doesn't ever cast ninja magic or anything like that. She does use two daggers but she has nothing to do with the rogues in Limsa either. She also usually wears green and not black because she tends to stay in the Shroud at all times.
