While Midgardsormr definitely has the ability to procure knowledge of things he has not physically observed (ex. Ascian involvement in Ishgard and Thordan's machinations), I don't think he's omniscient. When we first meet Midgardsormr he is firmly on the side of Nidhogg and the raging horde of dragons upset over the one thousand year betrayal. But at the end of the 3.0 MSQ after we watch Nidhogg return, he appears to despair at the depths of madness to which Nidhogg has sunk (which possibly indicates that he did not previously have a full understanding of Nidhogg's state of mind).
To address why Bahamut and Tiamat likely went without help from the other dragons (assuming that is the case at all), there is the matter of them both living in Meracydia at the time: an entirely separate and distant continent from Aldenard where Hraesvelgr, Nidhogg, and Ratatoskr were. That leaves two dragons unnamed and unaccounted, but I wouldn't be surprised to find out they were off somewhere else like Othard or Ilsabard.
