In XIV, at least, I only play one character. I have some alts, but they're mostly just NPCs for plots and such. They're in Mysterium's OOC channel, but otherwise (except for Aurelie) are unaffiliated with the FC because they just exist to serve plot roles. That said, in other games where I played more alts, I typically affiliated them all with the same guild if they'd fit, since I liked playing and RPing with those people.
Policy-wise, a lot of LSs and FCs have rules on inactivity, so an alt that's rarely played might end up getting the boot. Mysterium has such a rule, but it's not really enforced. I imagine some of the larger groups are more aggressive about enforcing any inactivity rules they have.
