Well, technically none of the Chocobos in FF7 flew. Just specified what they could run over. The Black Chocobo, as mentioned, was the Mountain-and-River Chocobo that could run over, well, mountains and rivers. Breeding one with a Great Chocobo (a regular Chocobo that was rated "Great," caught usually up in the snowy areas, I think?) would result in the Gold Chocobo, aka the Ocean Chocobo. Which, since it could actually run over oceans, could get you to that cave with Knights of the Round.
Which, now that I think about it, is a bit of an oddity. The whole thing about Black Chocobos in FF4 and FF5 was that mountains were the one thing they couldn't fly over, which is why they could never fully replace airships (and, in FF4 definitely, they could only land in forests).
