I think that'd be fine. You're definitely in a grey area of lore here, so feel free to write what works for your story, I say.
For what it's worth, the devs have stated (and damned if I can't find the post; I'm pretty sure it's buried in the massive "CG Midlander" thread) that Eorzeans are typically pretty accepting, but then we also see examples of pretty severe racism, such as calling non-PC races "beastmen." So, either way you go, I think you'd be fine.
