I think this thread shows that even the subset of the RP community that is the RPC can't come to a consistent consensus on the topic.
For what it's worth, I use both approaches you mention with L'yhta. Ultimately, I gloss over the whole job thing as her being a spellcaster talented in all three schools of magic (Arcanima, Conjury, and Thaumaturgy). For those bits of lore that I can make acceptably generic or that every PC can do (i.e., the Primal fighting for Summoner), I adapt them as much as I can for the base class without writing a story that would preclude others from having the same abilities or story. It's not ideal, but it's the only way I've been able to make a spellcaster work with the job quests SE's provided us.
EDIT: Frankly, I don't know what the answer to the conundrum is, which I suppose is a big reason why I give really wide leeway in this particular area of lore. There's so many landmines and so much that's inconsistent and Chosen One-y that as long as the story is plausible and the character isn't an overpowered attention-grabber, I'm fine with it. To be strict would banish just about every job from IC play, and that's both not particularly fun but also presents issues with the uses of abilities IC (whether you care about that or not is a matter of personal taste, of course ).
